Episode 1 - A Virtual Nightmare
Release Date: 2003-11-01The KaibaCorp blimp is en route to KaibaCorp Island (Alcatraz in the Japanese Version) when the autopilot is hacked and it suddenly changes course. A mysterious boy calling himself Noah communicates through a video message, claiming to be in control and appearing to know a lot about Kaiba despite Kaiba never having met him. The blimp docks in a fortress emerging from the ocean and is locked down by magnetic anchors. Noah forces the gang (Kaiba, Mokuba, Yugi, Joey, Téa, Tristan, Duke and Serenity) into the fortress. There they encounter some old foes — KaibaCorp's former Board of Directors, The Big Five, who inform them that after they were defeated in Duel Monsters by Kaiba and Yugi, their bodies had been destroyed and their minds trapped in cyberspace (at the end of the Legendary Heroes mini-arc). Noah had later hacked into KaibaCorp's mainframe and uploaded The Big Five's minds into his own Virtual World so they could team up and take revenge on Kaiba. The Big Five propose a challenge to Yugi, Kaiba and the rest of the group: a Duel Monsters tournament within the virtual world. If any of the gang loses a Duel to one of The Big Five, the winner will gain control of their body and escape to the real world while the loser's mind will be trapped in the virtual world. For the tournament, The Big Five introduce a new set of rules where each duelist has a Deck Master. The group are briefly sent to a preview of the virtual world so they can watch a virtual Duel between a virtual duplicate of Kaiba and "Total Defense Shogun" using the Deck Master system. The Big Five explain the rule of an automatic loss if a Duelist's Deck Master is destroyed. To put the odds further in their favor, The Big Five declare that they will be Dueling everyone currently present before them; this includes non-Duelists like Tristan, Téa, and Serenity.

Episode 2 - Isolated in Cyber Space (Part 1 of 3)
Release Date: 2003-11-08Everyone is dropped through tunnels and wakes up in a virtual world. Kaiba is with Mokuba and Tristan is with Duke, but everyone else is isolated. Noah sends Gansley to challenge Yugi. Because Gansley has no body of his own, he has taken the form of "Deepsea Warrior", which serves as his Deck Master. Yugi must construct his Deck from scratch by choosing from a supply of virtual cards, and Egyptian God Cards are not in the available database. (This is true for all Duels in this arc.) He also must choose each card wisely because once he chooses a card it remains in his Deck until the end of the Duel. Going through his cards in the search for a Deck Master, Yami Yugi is about to choose "Dark Magician", but "Kuriboh" emerges from its card on its own. Yami Yugi protests that he didn't choose "Kuriboh", but Gansley declares that it cannot be changed. Yami Yugi accepts it. Gansley boasts his knowledge of successful business practices (philosophy and warfare in the Japanese version) as he gathers extra monsters and depletes Yami Yugi's reserves. This proves to be more than mere talk when he meets a headstrong attack with his Deck Master ability, saving him and damaging Yami Yugi severely. Duke and Tristan run down a hallway looking for Serenity and soon realize it is endless. Tristan attempts to break through the walls with an axe taken from a nearby suit of armor. Joey explores the interior of a large manor. Téa wanders through a canyon-like wasteland and is attacked by a group of Hitotsu-Me Giants. Kaiba and Mokuba, walking down a forest path, find a virtual door. Inside the door is an image of the orphanage where they used to live.
-
Episode 3 - Isolated in Cyber Space (Part 2 of 3)
Release Date: 2003-11-08Yami Yugi continues his Duel with Gansley. Gansley appears to have a strong advantage. Noah shows Kaiba and Mokuba a projection of their lives at the orphanage in an attempt to emotionally weaken them. After an angry outburst by Mokuba, Kaiba realizes that Noah is trying to turn them against each other. They watch the day that Kaiba challenged Gozaburo to a chess match and won. Gozaburo had agreed to adopt the brothers if he lost. Present day Mokuba complains about Kaiba's change in attitude after that day and nearly falls into a bottomless pit after opening another virtual door. Tristan and Duke escape the hallway by destroying the walls with axes. Outside they find Serenity being chased by a "Mad Sword Beast". The pair rescue her when Tristan leaps off of the castle's upper balcony onto the Beast's back and leads it into a stream.

Episode 4 - Isolated in Cyber Space (Part 3 of 3)
Release Date: 2003-11-15Yami Yugi continues to struggle in his Duel against Gansley; however, he eventually wins with the help of "Kuriboh's" Deck Master Ability. Téa wakes up in a cave, having been kidnapped by a group of "Hitotsu-Me Giants". She discovers they plan on cooking her, but she is rescued when a penguin drops a vine down a hole in the cave ceiling for her. After escaping, the "Hitotsu-Me Giants" chase her over a wooden bridge, which collapses under their weight. The giants fall to their deaths while Téa barely holds on.
-
Episode 5 - Freeze Play (Part 1 of 2)
Release Date: 2003-11-15Téa climbs up the destroyed bridge to the other side of the canyon and, exhausted, falls asleep. She is woken by a penguin. It leads her to a raft, which takes her to a beach filled with more penguins. The penguins lead her to a building where Crump, in the form of "Nightmare Penguin", introduces himself and challenges her to a Duel. Téa runs away but becomes trapped in an icy arena where Crump forces her to Duel him. She chooses "Dark Magician Girl" as her Deck Master. When a player loses Life Points, ice forms around that player from the feet up. As a penguin, Crump is immune to cold, so even though both players are subject to the freezing rule, Téa is the only one suffering as it happens. Dark Magician Girl gives Téa advice and encouragement at key points in the Duel. Crump tells Téa about his childhood and how he developed a love for numbers and penguins, who jointly care for their young, after his parents neglected him. After entering a virtual door in the previous episode, Yugi finds himself in a dark maze with a series of doors. Behind the doors are monsters which he must destroy with his own cards to progress. During this, he can hear Téa's agonizing cries from being frozen.

Episode 6 - Freeze Play (Part 2 of 2)
Release Date: 2003-11-22Kaiba and Mokuba find another projection of their past through a virtual door, this time showing their life with Gozaburo. Kaiba was forced to overwork in his studies. When his toys were taken away, Mokuba saved his Duel Monsters cards and tried to cheer him up by sneaking them to him along with a drawing of a "Blue-Eyes White Dragon" card. In the present day, Noah mocks the brothers. Yugi and Yami Yugi work out how to progress in the maze. They can hear that Téa is in trouble in her Duel. Yugi realizes that the key to proceeding is to defeat monsters in each doorway in increasing order of strength. He and Yami Yugi have limited resources available, so they conserve their very best cards and use adapting tactics. Téa uses "Maha Vailo" (a card she remembers Yugi showing her) to gain an advantage, but Crump defeats it quickly. She has no monsters left. Her Deck Master, "Dark Magician Girl," volunteers to be summoned, and Téa heeds this advice. Crump admits that "Dark Magician Girl" could be a threat if "Dark Magician" were to join her, but Téa's reaction to this comment reveals that she never put that monster into her Deck. Yugi reaches the Duel, but he is trapped behind ice and can only watch as Téa comes closer to defeat. In her last effort, Téa uses her Deck Master's ability, draining her Graveyard to draw cards in hopes of getting the first card she put in her Deck: "Sage's Stone." She gets it, and its effect summons "Dark Magician" from Yugi's nearby Deck. When "Dark Magician" breaks through the ice to join "Dark Magician Girl," Yugi is able to encourage Téa. Both Magicians attack, destroying Crump's defense and Life Points in one turn. Téa wins and is reunited with Yugi.

Episode 7 - Courtroom Chaos (Part 1 of 2)
Release Date: 2003-11-22Joey is stuck in a large manor and accidentally destroys a wall when he kicks it. A hidden door takes him to the KaibaCorp blimp. Inside the blimp he finds Mai's unconscious body, but it is actually Johnson in disguise. Johnson turns the room into a courthouse and transforms into his Deck Master, "Judge Man". Joey chooses "Flame Swordsman" as his Deck Master. Téa and Yugi wander through the Antarctic environment until they find a door. It leads to the room where Joey is Dueling Johnson. Kaiba and Mokuba view another scene from their past. Seto had visited Gozaburo in his office at KaibaCorp and proposed a virtual game software to him, but it was thrown back at him since Gozaburo claimed he only cared about building weapons. After having Kaiba removed by security, Gozaburo stole the idea and used it to help build the Virtual World. This scene affected present-day Kaiba more strongly than any of the previous had.
-
Episode 8 - Courtroom Chaos (Part 2 of 2)
Release Date: 2003-11-29In his Duel, Joey plays luck-based cards. Johnson cheats by manipulating the die rolls and coin flips. After a while, Noah appears and tries to stop the Duel because of Johnson's cheating, but Joey convinces him to let the Duel continue as long as Johnson plays fairly. Kaiba and Mokuba, who have been transported to a beach, watch the confrontation on a television set lying in the sand. They hear Noah talk about proving himself to Gozaburo, which confuses them, since they never met Noah while living with him. Joey's final "gamble" comes from the effect of "Arduous Decision." Johnson has to pick one of Joey's cards, one resulting in his victory and the other in his defeat. When Johnson confidently chooses one, Joey's reactions trick him into second-guessing himself and picking the wrong card. Joey wins the Duel and is reunited with Yugi and Téa.

Episode 9 - Mechanical Mayhem (Part 1 of 2)
Release Date: 2003-11-29Tristan, Duke and Serenity enter a virtual door in a field which leads them to what appears to be the room where the blimp is held, although the room is empty. Nezbitt appears and plans to Duel Serenity. Knowing her inexperience at Dueling, Duke and Tristan negotiate and get Nezbitt to agree to a 3 vs 1 Duel. The sequence of turns is: Serenity, Tristan, Duke, Nezbitt, repeat. Duke, Tristan, and Serenity are forbidden from discussing strategies with each other. Nezbitt opens the floor of the playing field between them to reveal a sea of radioactive waste. Any player(s) who loses or breaks the rule of discussing strategies falls in. This is Serenity's first and only Duel. Because of this, she is prone to making mistakes. Yugi, Joey and Téa hear Serenity's voice in a cave and attempt to follow it. When Serenity makes an amateur move, Tristan opens himself to attack so that Nezbitt will focus on him instead of Serenity. This does not work, and he resorts to sending his own monsters to intercept Nezbitt's attacks. When he sends his Deck Master ("Super Roboyarou") into such an attack, it is destroyed. This automatically makes him lose, causing him to fall into the radioactive waste. Nezbitt plans to claim his body afterward. Kaiba reminisces about destroying Nezbitt's military lab when he took over KaibaCorp.

Duke temporarily transforms the playing field into a Dungeon Dice Monsters game, allowing him to take the lead in the Duel. Joey, Yugi and Téa find their way out of the tunnel and appear through a door above Duke and Serenity. A pep talk by Joey gives Serenity enough motivation to duel. Serenity and Duke successfully beat Nezbitt, but he steals Tristan's body, despite having previously agreed to return it if he lost.

Episode 11 - Settling the Score (Part 1 of 2)
Release Date: 2003-12-13Tristan wakes up and finds himself in the body of a one-foot-tall robotic monkey. Nezbitt, in Tristan's body, appears before Kaiba and Mokuba. He assaults Kaiba, but as they are reunited with Yugi and the others, he is attacked by the robot-monkey Tristan and Joey. Nezbitt escapes on a motorbike and kidnaps Mokuba along the way. Kaiba chases him on another motorbike. Tristan cannot speak in his robot-monkey body, but Serenity convinces the others to bring him with them since he tried to save Kaiba. The gang tries to follow Kaiba in a pickup truck. Kaiba is stopped by Leichter, crashing his motorbike, and the two of them begin a Duel. Like his associates, Leichter is in the form of his Deck Master, but he has disguised it with clothes, a hat, and sunglasses. Kaiba does not attempt to learn his identity, and only when Leichter uses his ability to destroy Trap Cards for the first time is it revealed to be "Jinzo". Leichter reminds Kaiba of one of his past birthdays, when Gozaburo gave him 10 million dollars (in the dub) and set him a test to raise 100 million dollars within a year to prove his business acumen. With Leichter's help, Kaiba passed the test in one day by brutally taking control of a company and forcing the owner to buy it back at ten times the price. Leichter complains that Kaiba was given all the credit, despite only having worked under Kaiba's directions. Noah stops Nezbitt, who is fleeing with Mokuba, claiming that Mokuba's kidnapping goes against his rules. He makes Nezbitt turn over Mokuba to him. Mokuba wakes up in an unfamiliar room where he and Noah watch Kaiba's Duel via Noah's surveillance.

Episode 12 - Settling the Score (Part 2 of 2)
Release Date: 2003-12-20Robot-monkey Tristan accidentally flicks a switch on the back of his head which allows him to speak normally. Joey and Duke don't trust him and believe he may have been sent by The Big Five. Yugi and the others catch up to Kaiba and Leichter's Duel. Leichter accuses Kaiba of betraying The Big Five and his brother and stepfather. He reveals how Kaiba gained leadership of KaibaCorp. When Seto passed his test set by Gozaburo, he and Mokuba won membership in KaibaCorp, including 2% each of KaibaCorp's stock. Seto went on to recruit all of the Big Five in an attempt to buy up 51% of KaibaCorp's stock, which would allow him to replace Gozaburo as owner of the company. However, Gozaburo learned of the plot and began buying up shares also. Kaiba accused Mokuba of telling Gozaburo of the plan and brought his brother in front of the Big Five, denouncing him for betraying them. Listening to Leichter's story with Noah in the present, Mokuba remembers that day as the worst day of his life. Mokuba then went to Gozaburo, confused and distraught. Gozaburo gave him support, knowing that having Mokuba on his side meant 2% more of the stock for him. As he and Seto each owned 49% of the company, this brought him to the desired 51%. After this scandal, Seto and the Big Five called a meeting with Gozaburo, claiming to hold all the shares they needed to vote him out of office. Gozaburo, knowing they only held 49%, prepared to have them all fired for their betrayal until Mokuba appeared and announced his support for his brother. This swayed the 51% majority to Seto, completely devastating Gozaburo. Back in the present, Leichter accuses Kaiba of being callous, using his own brother as a pawn in the knowledge that Mokuba would always stand by him, no matter how poorly Seto treated him. By letting Gozaburo think he he had won over Mokuba with his support, Gozaburo became so confident that he stopped buying shares. Kaiba is unfazed by these revelations, as he had made his choices to make a better life for him and Mokuba. Kaiba goes on to attack Leichter's combo, but Leichter continues to block him out. Still, Kaiba musters all his cards together, breaking apart Leichter's strategy and then summoning his ace monster to deal the final damage to Leichter and win the duel. Mokuba, having watched the Duel and listened to Leichter's accusations, is glad that his brother won, to Noah's shock. Noah had hoped that the new insight into Mokuba's past would create bitter feelings toward Seto. Even though it was a painful time for the two of them, Mokuba stands by Seto's decisions in taking over KaibaCorp.

Episode 13 - Noah's Secret
Release Date: 2004-01-10Noah brainwashes Mokuba by using a projection of Kaiba to verbally abuse him. In the original Japanese version, the projection strikes Mokuba across the face before storming away. Mokuba is brainwashed by Noah and starts to believe Noah is the only one he can trust. After Kaiba defeats Leichter, he runs off in search of Mokuba. Yugi and Téa run after him while Joey and the rest of the gang are stuck behind with the pickup truck. A tunnel created by Noah leads Kaiba to Mokuba, who refuses to go with him, in favor of staying with Noah. Yugi and Téa arrive at a virtual copy of the dilapidated Kaiba manor. Following the cries of a baby, they find within the manor a framed portait of Noah posing with Gozaburo. Another door takes them to Noah and Kaiba as Noah shows Kaiba a projection revealing that Noah is Gozaburo's son, and he originally planned to adopt Kaiba in order to motivate Noah in his studies. Yugi gives Kaiba the portrait of Noah and Gozaburo, who disregards the entire story as false because the photo was dated six years previously, but Noah has not aged since then. Meanwhile, Crump, Johnson, Leichter, and Gansley chase the rest of the gang in an attempt to forcefully steal their bodies. Joey summons five monsters to stall them and they attempt to escape in the truck. After a harrowing chase, Noah rescues the gang from The Big Five since stealing their bodies by force is against his rules. Everyone except Mokuba is reunited shortly afterwards. Noah gives them their opportunity, and as their final chance for escape, the Big Five challenge Yugi, each taking turns speaking through Tristan's body. If Yugi wins, they will give back Tristan's body. If the Big Five win, they win the bodies of Yugi and all his friends. Joey declares five against one to be an uneven match-up, so he demands to also be in this Duel. The Big Five speak privately with one another, initially inclined to reject this addition to the deal. However, Johnson believes that Joey will merely be a burden to Yugi. When Leichter points out that Joey beat Johnson, the latter persists and decides to use Joey's presence to give them an advantage. Speaking to Yugi and Joey, Johnson accepts this arrangement on the condition that the Big Five begin the Duel with 8000 Life Points while Yugi and Joey begin with 4000 each. From a volcanic field, he changes their surroundings to a sunny forest clearing around which dinosaurs roam. He wipes out the dinosaurs with meteors, ushering in an ice age. He finally reverts it back to a sunny clearing with the skycrapers of Domino City visible in the distance above the treeline. Noah reveals that when his mind was digitized, he was able to rapidly gain knowledge from Gozaburo's computer database until he was more intelligent than any human. A flashback reveals that when Noah first existed in virtual reality, he was often visited by his father, who gave him a town to live in and people to interact with. Noah soon grew frustrated with the limitations of the world so he began to reprogram it. He told Gozaburo his idea of improving the virtual world by connecting it to networks around the real world. When he asked Gozaburo if he was capable of taking over KaibaCorp, Gozaburo refused to discuss it. Without Noah's knowledge, he started to focus more on the newly adopted Seto and Mokuba. Noah brings the brainwashed Mokuba into the duel to emotionally manipulate Kaiba. Mokuba believes Noah is his brother and Kaiba is the enemy. Noah realizes that he'd lost because Yugi has what Seto has: the courage to never give up, even when the situation seemed hopeless. Left alone in the Virtual World for six years after his accident, Noah felt that his father, Gozaburo, forgot him upon Seto's arrival into the Kaiba family. Because of this, he blames his stepbrother for robbing him of his birthright of ownership of the family company, and he intends to take revenge by escaping to the real world. He targets Yugi and tries to possess him by force but is thwarted when he discovers that not one, but two souls inhabit Yugi's body. The "other Yugi" forces Noah to back out, but not before he discovers that their minds have also been digitized into the virtual prison. Moments later, Gozaburo Kaiba reveals his own virtual self to Noah and the gang and explains the story behind Kaiba's adoption: initially, Kaiba was to become a replacement body for Noah's digitized mind, but Gozaburo later determined that Seto's mind was perfectly good and realized that even though Noah would have a body, his son would never truly grow up and would always remain a spoiled brat in spirit. Gozaburo turned his attention toward training Kaiba into becoming the businessman who would someday inherit KaibaCorp. Kaiba's takeover of the company ruined Gozaburo's plans. Humiliated, he uploaded his mind into Noah's virtual world and was never seen in the real world again. As the mastermind behind the events drawing Kaiba and the gang to the virutal world, Gozaburo unveils his new plan: to destroy the entire real world and trap everyone's mind in Virtual Reality using the global networking idea that Noah had conceived six years previously. In being uploaded to the virtual world, the population of Earth would essentially become immortal, and Gozaburo would be the powerful ruler of the new world. Noah realizes for the first time that, although Gozaburo promised to help him claim his birthright when he uploaded his own mind to the virtual world, he was actually just using Noah and The Big Five all along. Noah leads everyone to a door which he claims is the exit. Instead of entering the real world, they each become trapped in their memories until they realize they've been tricked and return to a virtual Domino City. Noah takes Mokuba to the virtual Domino City arcade where the real exit is. He takes possession of Mokuba's body and escapes to the real world.

Gozaburo unleashes a Duel Monster army (consisting of Cosmo Queen, an army of Skull Knights, an army of Command Knights, an army of Lizard Soldiers, and an army of Rock Ogre Grotto #1s) on Yugi and his friends, but they fight back with their own cards. Kaiba orders Gozaburo to shut down his Virtual World and release all the minds trapped here, but Gozaburo says that Kaiba must earn his freedom and challenges him to a Duel. To remind his stepson of the painful moment he'd experienced when he dueled Yugi, who'd achieved the impossible by Summoning Exodia in their first duel, Gozaburo reveals that he is using an Exodia Deck. Ultimately, Gozaburo summons a monster called "Exodia Necross", who seems to be nearly as invincible as its "Forbidden One" counterpart; as long as the 5 pieces of Exodia remain in Gozaburo's Graveyard, "Exodia Necross" is immune to destruction by battle, as well as the effects of Trap or Magic cards that can affect or destroy it. Meanwhile, Noah has escaped to the real world in Mokuba's body and sets into motion his plans to destroy the virtual fortress with his father's own satellite missiles, deleting every mind trapped in cyberspace, but he suddenly has a change of heart when he remembers the way Mokuba considered Noah his brother despite the way he had been treated. Noah rushes back to try to help everyone escape, but Yami Marik has destroyed the controls, leaving no way to override the satellite's attack. Noah speaks to everyone in the virtual world, warning them the place will be destroyed and their minds will be lost if they do not escape.

Episode 25 - Back to Battle City (Part 1 of 3)
Release Date: 2004-05-01A four-way free-for-all Duel to determine the Battle City tournament Semi-Final pairings. The first two duelists to lose will face each other in the first Semi-Final. The two winners will face each other in the second Semi-Final. This allows each duelist to influence who he will face next by deciding to attack who at what time. Kaiba wants to duel Yugi so that, when he wins, he will have two Egyptian God Cards, as he knows he will need all the power he can get to stand up against The Winged Dragon of Ra. Yugi at first cannot decide who he wishes to face due to having reasons to fight everyone: Kaiba to settle their rivalry, Marik to defeat him and save the world and Joey, to keep his promise about dueling him in the finals, so he decides to wait and see what he will do. Joey wants to duel Marik so he can win back Mai's soul and claim revenge for her capture. Marik doesn't really care who he faces or when, so he just plans to have fun wreaking as much havoc in this duel as possible. Each Duelist must play with no more than 40 cards in his Deck. Each Duelist can attack or target any of the other three, but may not attack until one full turn has been played. As each player's Life Points decrease, their chair in the Duel Tower rises up. When a player's LP reach 0 their chair will rise all the way to the top, i.e. the setting for the Semi-Final round. The turn order is determined as follows: each player selects 1 monster from his Deck and removes it from play; the owner of the monster with the highest ATK goes first and the lowest ATK goes last. The turn order is: Seto Kaiba ("Masked Beast Des Gardius" 3300 ATK) → Marik Ishtar ("Lekunga" 1700 ATK) → Yugi Muto ("Feral Imp" 1300 ATK) → Joey Wheeler ("Swordsman of Landstar" 500 ATK). After saving Joey, Yugi decides that he wishes to duel Joey to keep their promise to each other.
